The cell-cell communication viewer visualizes the output of a DominoSignal run, showing the interactions between cell types, transcription factors (TFs), ligands and receptors.
Dot plots show the geometric mean expression of ligand/receptor pairs across sending/receiving clusters. River plots show the signalling pathway from sending to receiving clusters, either fixed on a single TF, ligand or receptor, or restricted to a custom selection.
Fix plots on a single TF, ligand or receptor.
Used by both the TF-specific dot plot and TF-specific river plot.

Sending and receiving clusters for the expression dot plots. Please select at least one of either.
For the thresholded dot plot, a ligand/receptor pair is kept if the range of its geometric mean expression across cluster pairs, or any single value, exceeds these thresholds.
Restrict the custom river plots to pathways matching all of these selections. Leave a selection empty to include everything. TFs are ignored by the plot without TFs.
Only include ligand/receptor pairs that pass the expression range and high expression thresholds set in the dot plot options, computed across the cluster pairs in this selection.
Scales the dot plots' dots up or down from their default size.
Replaces the dot plots' shaded grid background with plain white, without grid lines.
When checked, each plot's camera (download) button saves a PDF instead of a PNG.
